My personal theory is that any and all royal children are raised in Kakariko. 
There are a lot of stories, both fictional and historical, where royal children are raised away from the seat of power and the parents.
Kakariko being the place with clues to the Spirit Temple, plus absolutely no mention of the Sheikah when they have been around since the time of Hylia herself, leads me to believe that the people who have always served the Goddesses and the royal family of Hyrule - and are often if not always in charge of the children - are the guardians of the Princes and Princesses.

Absolutely it stands to reason they had an heir stashed away somewhere. 
People will argue against that because we never see said heir, but tbh an absence of evidence isn’t necessarily evidence of absence. Just because we never see it doesn’t mean it never happened. Hyrule has an enormous history, but we are only seeing these memories from Zelda’s point of view, so it is a very limited snapshot of that era

It would also make sense that there was almost no record of the heir, as publicizing such information would make them a target of evil forces seeking to bring an end to the royal bloodline, which would spell the end of the bloodline before it even began. Whomever the second ruler of Hyrule was, they remained in hiding until Ganondorf was sealed away alongside his army.

I heard a theory that the reason Nintendo didn't mention there being a child is that it would be too sad for the story if players not only saw both parents on screen die while actively knowing that they would be leaving a child behind.

Indeed. The chamberlain comes across as a young woman, perhaps roughly Zelda's age. And the Royal couple's pilgrimage of light occurred when she was still very, very young ("maiden-child"). Leaving a large gap of time wherein they could have had children.

Considering the beef between Rauru and Ganon, it would make sense that there would be no sight or mention of a child/children when you consider Ganon’s continual attacks on Hyrule put them at risk. We never really see too many other kingdoms in the Zelda lore, but wouldnt it be possible for other kingdoms or countries take the royal children at least until the civil war was settled?

I just want to point out that the Memories we see are a very limited snapshot of Zelda's time with Rauru and Sonia, and it really isn't that big a deal that we don't see their kid/s. I also feel like the reason Nintendo didn't have them in the game is because they didn't think we would care this much.

I can easily see that they had a child and had the child place elsewhere, or just wasn’t talked about in the memory because it didn’t matter to be talked about quite yet. If the queen herself says they share the same blood connections it’s ether one or two things.

One they had a child and kept hidden and after the king and the sages steal Gannon the child became ruler when older. Or two the queen had a sibling herself who also carried her blood

It would make sense to hide the heir away... especially with Ganondorf lurking around. Rauru doesn't trust him and he would make sure to protect the heir before meeting Ganondorf. He probably asked the Sheikahs to protect them, since their sacred mission is to protect the blood of the Goddess.

IDK why Nintendo did this. This is so needlessly confusing because it's obvious they're not interested in lore because they totally retconned everything. This feels like an absurd challenge to dare you to make sense of it.
